First off, I do like the new clean quality of the animation. However, I prefer the details in the older one. There were slight changes such as color and design of certain characters made a distinct difference.. not to mention additional and cuts from certain episodes. The biggest change was the fishing rod Gon used had been redesigned. :c
The series began with a new opening song and transitioned to an introduction to who/what defined Hunters. The episode then began in a relatively quick pace which excluded the explanation how Gon learned of his father through Kaito which resulted to Gon wanting to become a Hunter himself (jumped to the promise of catching the fish to join the Hunter's exam). Furthermore, the brief foreshadowing meet of friends and rescue was cut.. jumping directly to the start of Gon's journey on the ship; including Kurapika and Leorio's dispute and passing. Basically the new version crammed around 5 episodes together into one..;;
Many other changes were made in later episodes.. like how things were explained that were not explained in the previous version. For instance episode 4, the first trial in the Hunter exam had begun and the producers cut out the trap Tonpa schemed to rid Leorio and contestant number 187. Instead of using the trap to explain Leorio's true desire to be a Hunter, the explanation was said by the characters themselves while during the marathon run.
Of course there are many more.. although some of the explanations in the new version would be more easily translated to the viewer. Nonetheless, if one had not watched the older version nor read the manga, the series might cause confusion.. maybe.
Anyway, that's simply my point of view.. It's still a good anime to watch!
